Sources close to Boldak told the BBC that the clashes started around 12 local time and continued till noon.
Six people were killed and at least 25 were injured.
Local sources told the BBC on Friday that no shots had been fired since dawn, but that access roads had been closed and many people were stranded on both sides.
Taliban spokesman Zabihullah Mujahid wrote on his Twitter account: “There was a local problem with the Pakistani guards in Spin Boldak, Kandahar. Unfortunately, the first shots were fired by the Pakistani guards.”
He added that “the situation is now under control.”
The clashes reportedly erupted after Pakistani border guards beat up a group of Afghan children crossing the Durand Line.
But Mr Mujahid said: “We will have a full investigation into why this happened.
It is said that a large number of additional Taliban forces were sent to the area after the clash.
Pictures released by the social media show Taliban fighters approaching the battlefield and being greeted by civilians in the area.
Recently, there have been increasing reports of misconduct by Pakistani forces towards passengers and traders at the Spin Boldak-Chaman border crossing.
